It seems like Microsoft’s Remote Desktop software doesnt allow for any serious configuration of how the connections are managed, so it seems like there is not much you can change in the setup to avoid this behaviour.
I would recommend trying a 3rd party alternative such as Teamviewer, Gotoassist, etc which offer a great range of options that might allow you to connect remotely without losing EyeX functionality.
